could most likely be a seal put in backwards if u ever got your seal around your door changed, if not maybe it is worn and cracked and no longer creates a tight seal so heavy rains pushes it's way through
could be a accident and frame dammage or body dmg which means body is twisted and you a just fucked then, or window isn't in right.... i prolly could do more if i saw the car or had a better description of the problem but more than likely it is one of thes 2 things.....

He's right, seals are a big issue, especially in older cars. It's funny, the conditions they are intended to protect you against end up wearing them down after time.
Body damage means big $$$$, but in the end, who wants to spend major money on a leak. The thing is though, is if the car sustained enough damage in an accident to cause interference in the body gaps.... you'de most likely find some frame damage as well. Resulting in vibrations, squeaks, and other random noises in everyday driving. Maybe some steering changes as well. I wouldn't worry too much about this... unless you have noticed these things.
