The only foolproof way of making sure they stay dead to my knowledge is to kill all three then take their jeep and drive it around the underground maintenance tunnels until it takes enough damage to be unusable. I recommend the tunnels to do this because there are lots of zombies pushing around gas cylinders on dollies which will explode if you hit them in a vehicle.
Otherwise if you have unlimited molotov cocktails you can always just blow up the jeep that way. Everytime I've destroyed the jeep they've never respawned ever again.
Your best bet though to save time is to just complete the 'Out of Control' mission where you kill the psychopathic clown. If you do this and save the security guard he'll show you that shortcut through the bathroom to bipass alot of needless running around to get to your save points.
On another note, the ending to this game was sadly unfulfilling, both for the main game and for overtime mode. Like honestly how did your character get away with half of the military on his ass?
